Does anyone know of a way to run a script or anything that would show what books show up on one of my drives, but not on another one?

create a new smart script and click edit then select the file path from the drop down list. For Example: E:\.........

Not clear on your question. Do you have both hard-drives's comics in your comicrack library? or is it the same library that you are backing up from one hard-drive to the other?

If the answer is the former then I would expect a simple negation of "is duplicate" script would show you the unique comics and you can then you can set-up a smartlist filter to see which unique comics are in which hard drive.

If the answer is the latter than you should just use a windows tool to do a back-up from one hard-drive (eg D) to the other (eg. E) (not a sync) that keeps the most recent file (assuming that's the one you want to keep) then do the same the other way round (E to D) with the end results of having D with all the most recent versions of all the comics files from both hard-drives.
